If to estimate the task you know that it needs updates to the web services, payment processor, etc, and you know how long those tasks will take, then you're already doing what I've suggested. All I'm saying is that you write it down. If you want to summarise it down to story level, that's fine too. As you say, it doesn't affect the final number.

I've seen this a lot. The other is you get to "look after" the nightly build until someone else breaks it. This doesn't mean fixing the it, but figuring out why and who should fix it.
