A very light way to do this is using Agile Zen (agilezen.com) and make sure you put in the high-level tasks in each user story. For example user story "Provide Search Functon for users" you would have "Search Form", "Search Queries", and "Search Results" tasks. Then as they mark those off you can track the percent progress easily and without much hassles as in other systems. And have them check in the code for each task via git or whatever version control they are using.
